I know this well, I went through the same thing when I first bought my M6. Get in the car, press the brake pedal, and press the start button to power on (but don't start the engine). Hold down the window control button on the door to lower the window all the way down and don't release it. Watch as the glass fully lowers, then immediately pull it all the way up and hold it steadily for 5 seconds. You'll hear a click when it's done. Repeat this process for all four windows. Be careful not to perform this operation on a slope to prevent excessive load on the motor. If the setup fails, try disconnecting the negative terminal of the battery for a few minutes to reset the car's computer.

There's a little trick to setting this up. You need to hold the button down to lower the window all the way while the power is on, keep your finger pressed until the glass stops, then immediately pull it up to the top and continue holding for 5 seconds. I've found it's easier to succeed on sunny days than rainy ones, probably due to track resistance issues. Once set up, a short press of the button will automatically open or close the window, while a long press cancels the auto function. If it stops working one day, it's usually because the initialization was lost, and you just need to do it again.
