It's all about the manual save. Drive the car to your safehouse, carefully park it in the designated space—make sure it's fully inside the lines—and then immediately go inside and save your progress by sleeping in the bed. That's your best shot. The car isn't permanently saved to a garage like in GTA Online; it's more like the game takes a snapshot of its location. If that snapshot gets overwritten by world events, the car is gone.

Yeah, coming from GTA 5, this is the most frustrating part of GTA 4. There are no personal garages. The parking spaces are your only option, and they're flaky. I found the parking spot behind the Hove Beach safehouse to be a bit more reliable than the one in Bohan because there's less traffic. But even then, consider any saved car to be on borrowed time.
